Maybe because they were in a lab and they said they wanted Michael to break out of his new prison, the plan all along was to get Schofield to test his weird brains and make some sort of weird experiment of him.
But if that was the case surely theyd have already have taken him.
I really have no idea now, i hope Michaels ok in that prison tho. It doesnt look great.

Definitely Bellick on the floor in the prison!
I reckon Kellerman is still alive, Kim is definitely dead and the company need Michael to break one of their members out of SONA as Panama does not have an extradition treaty with the US. Either that or him and Mahone will team up and get out together.
I also think T Bag would like SONA a lot :-) And when did he get recruited to catch Michael and Linc?
