One World Observatory.
Walk. Everywhere.
Grand Central station.
Yankee game.
Walk some more.

Grand Central and Central Park from memory.
Go to a proper NY Diner for breakfast.
NY Bar, my memory isn't good enough for names.
Walk or subway everywhere.  Don't know what it is, but been there twice and so many unpleasant taxi drivers.

Only did one cab this time, he was pretty cool, pointing out the undercover police car disguised as a cab to my sons.

Uber useful for getting around at night if you don't fancy the cabs.

Brooklyn Promenade, offers really great views of Manhattan back over the East River (?). Get the subway out there and if you are feeling energetic walk the Brooklyn bridge back into Manhattan.

New York is awesome and is one of those few cities where there seems to be an endless list of things to do.

I went there in 1999 and still my favourite city I have ever visited. Its like you have arrived on a giant film set.

Empire State building,

Taking a limo ride around Manhatton at night is was fun ( "Freddie from the Bronx" was the name of our driver and a great Mafia wannabe character)

Horse and Carriage around central park was a good way to see it.

Like others have said there really is so much to do and see there.

The time limit is a problem - means you'll have to pick and choose a bit, we're going in September for a week but I went previously for half a week and you can definitely still fit in a lot in only a few days.

Brooklyn over the bridge to Manhattan also lands you right by City Hall and the Woolworth Building - and just down the road from Wall Street; those followed by The Battery (with a view over to the Statue of Liberty) and up Broadway past the Charging Bull gives a very quick highlights tour of Downtown.

Greenwich Village is a nice place to walk around.

Midtown mainly is a walking around part, but obviously includes Grand Central and the Empire State Building - and above that is Central Park and the Museums.

With the time limit I'd go for one of
1. the Empire State Building (iconic),
2. Top of the Rock (possibly the best views) or,
3.  the World Trade Oberservatory (tallest)

And also one of
1. The Metropolitan Museum of Art (unrivalled collection - the armour section is particularly cool)
2. The Natural History Museum (if you're not so fussed about the art-y side)
3. Neither (if you're not really feeling the culture)

I'd also try and fit in a Staten Island Ferry ride (24 hours and free so more than possible), plus a bunch of what other people suggested.

in addition to everything already mentioned

try to do the city tour on the top level of an open top bus, one that takes in Harlem and the Bronx, areas you wouldn't get to on foot.

you can't not do times square at night either
 


as to what not to do in limited time, you will no doubt get the boat across to the statue of liberty, you can go on to do the ellis island museum...i would give that a miss if you are short of time

Top of the Rock >>>> Empire State Building

The viewing bit of the EMS is just a narrow walkway round the edge of the tower where the Rockefeller Center has way more space. Also, you can see the EMS from there, so it's definitely worth giving up a few storeys in height.

EMS?  why not ESB?  I did one of the twin towers when I was there which was much easier and better than the empire state, so Andrew T is likely right.  We also did a boat all the way round Manhatten which I enjoyed one time when I was there, not sure I'd do it on a very short trip.

+1 for walking round Greenwich Village; East Village is good too.  I definitely preferred walking round there to the shoping areas.
