That's a good discussion point and a real tough one. If David Tyree hadn't caught the ball with one hand and his head in that scrambled play in their Superbowl win I am not sure Eli would have been given as much credit in that game as he got. The most likely outcome of what Eli did on that play was all bad and a sack there would probably have seen him ridiculed.
I guess you could expand that to a lot of QB comparisons too, is Tim Tebow a better QB than Kyle Orton or did Orton have the perfect storm of circumstances last season to get the passing stats he got. I don't think Tebow could have got those stats in that situation but I know Orton couldn't play the role Tebow plays now, so Tebow has to be the better QB as he is playing winning football, even if it is in a more game manager role than Orton spraying it about.
So back to your question I think you have it spot on, Peyton is the better QB, but Eli knows how to win when it matters most.

When the heat is on Eli is a terrific gamer. Great temperament
Through a season Peyton is much more consistent, fewer interceptions.
Peyton also has to get a lot of credit. The Colts were desperate before he joined and in the early days he almost single handedly revived the fortunes of the franchise, then with Marvin Harrison.
Throughout his career he's (by being coach on the field) helped them win many games they would otherwise have lost and you only saw the measure of that when he was missing for a season
